What is GEDbpedia?
GEDbpedia is an open knowledge graph that integrates public gene expression data with Wikipedia. It extracts entities from Wikipedia articles and interconnects them with gene expression data from public repositories like GEO and ArrayExpress.
By connecting gene expression data to Wikipedia knowledge, GEDbpedia allows researchers to explore and analyze the data in a more contextual way. For example, one can find what genes are highly expressed in certain cell types, diseases or anatomical parts. Or retrieve all current knowledge on Wikipedia about a gene of interest.
Some key features of GEDbpedia:
- Integrates gene expression data from thousands of experiments with Wikipedia knowledge
- Provides a SPARQL endpoint to query the knowledge graph
- Allows browsing and visualization of connections between genes, cell types, diseases etc.
- Links out to source databases like GEO, Wikidata, PubMed
- The entire dataset is freely available to download
By semantically integrating public gene expression data with Wikipedia, GEDbpedia aims to make the data more discoverable and interpretable for researchers. Its linked open data approach also facilitates federated queries across multiple biological databases.
